Exclamation Intellitan Problem Manual operation ONLY (Can't see beds)

Ok this might get a little long but I need to figure this out ASAP!
I was contracted to do some IT work for a local Tanning Salon. I showed up the first night to check over the machine and get "a feel" for the system they were running and kind of wrap my head around it. After showing up I noticed that their SQL server was running around 400,000 K which seems really large for a file. The Machine has decent specs plenty of power to handle the Salon Touch software that they are running. I started a scan with Microsoft Security Essentials that night as they were closing so that it could run all night so that I could see what it found in the mornining when I showed up to start the job.
When I showed up the next morning I checked the Virus Protection Program and found that it had found a Severe Virus that was letting an attacker take over there machine and run commands. I ran an image of the hard drive and backed up all there information (including all the backups and database files for Salon Touch) I then went through and completed the windows reinstall (Windows XP Pro SP3) and setup all the software that I normally install on my customers' machines. I reinstalled Salon Touch and SQL Server and replaced the backup files and database files in the correct directories I was able to open up Salon Touch and see all the customers and all the information looked good but when I copied the database files over the intellitan hardware restarted and wouldn't see any of the beds. Ever since then the only way we could get things to work was to set the beds Manually... We've been working on this for the last 2 days and can't get it figured out. We've talked to Kevin and Bob and went through some steps with them but they have no ideas left why it doesn't work. We have tried replacing the comm chip in the Intellitan and The owner hooked up the intellitan and was told how to check to see if the parameters were still in the beds and everything seemed like it was still there but when we hook up the intellitan to the bed 001 and rescan it shows bed 001 N/A.
We have been able to use ADNET to download the program from the PC to the Manager and that communicated fine So we know the connection between the PC and the Intellitan works and Nothing was changed on the Daisy Chain Network so that all is still working. What I don't understand is why the intellitan doesn't work. I am by no means familiar with this software but I have plenty of experience with computer system I used to work for IBM as an Independant Contractor working on large scale deployments and have worked on computer systems ranging from 500+ all the way down to 1 System I feel comfortable enough to work on something as simple as a Windows Reload and I know that this is not something caused from the work I completed on the machine as the computer can communicate with the Manager but since it happened while I was working on the system I have a responsibility to get it working. Any help would be great there has been so many things that we have tried in the last 2 days so if I forgot something and you mention it as a fix I apologize but I'm just looking for an answer so I can get this taken care of I only charged the customer for the Windows reload and way more hours into it than i'd like to think about at the moment. If you have any other questions please feel free to ask and I will reply quickly.
Again I apologize for the long post I just wanted to give you guys as much info as I could pull out of my fried brain as possible.
